Estimating Genome Reversal Distance by Genetic Algorithm

چکیده
Sorting by reversals is an important problem in inferring the evolutionary relationship between two genomes. The problem of sorting unsigned permutation has been proven to be NP-hard. The best guaranteed error bounded is the 3/2approximation algorithm. However, the problem of sorting signed permutation can be solved easily. Fast algorithms have been developed both for finding the sorting sequence and finding the reversal distance of signed permutation. In this paper, we present a way to view the problem of sorting unsigned permutation as signed permutation. And the problem can then be seen as searching an optimal signed permutation in all n 2 corresponding signed permutations. We use genetic algorithm to conduct the search. Our experimental result shows that the proposed method outperforms the 3/2-approximation algorithm.

The Pattern of Linkage Disequilibrium in Livestock Genome
Linkage disequilibrium (LD) is bases of genomic selection, genomic marker imputation, marker assisted selection (MAS), quantitative trait loci (QTL) mapping, parentage testing and whole genome association studies. The Particular alleles at closed loci have a tendency to be co-inherited. In linked loci this pattern leads to association between alleles in population which is known as LD. Two metr...
متن کاملSorting Permutations by Reversals through a Hybrid Genetic Algorithm based on Breakpoint Elimination and Exact Solutions for Signed Permutations
Sorting permutations by reversals is one of the most challenging problems related with the analysis of the evolutionary distance between organisms. Genome rearrangement can be done through several operations with biological significance, such as block interchange, transposition and reversal, among others; but sorting by reversals, that consists in finding the shortest sequence of reversals to t...
متن کاملAn Improved Ant Colony Algorithm for Genome Rearrangements
Genome rearrangement is an important area in computational biology and bioinformatics. The basic problem in genome rearrangements is to compute the edit distance, i.e., the minimum number of operations needed to transform one genome into another. Unfortunately, unsigned genome rearrangement problem is NP-hard. In this study an improved ant colony optimization algorithm to approximate the edit d...
متن کاملAn Algorithm to Find All Sorting Reversals
The problem of estimating evolutionary distance from differences in gene order has been distilled to the problem of finding the reversal distance between two signed permutations. During the last decade, much progress was made both in computing reversal distance and in finding a minimum sequence of sorting reversals. For most problem instances, however, many minimum sequences of sorting reversal...
متن کاملOn the Reconstruction of Ancient Doubled Circular Genomes Using Minimum Reversals.
We propose a model of the doubling of a bacterial genome followed by gene order rearrangement to explain present-day patterns of duplicated genes. On the hypothesis that inversion (reversal) is the predominant mechanism of rearrangement, we ask how to reconstruct the ancestral genome at the moment of genome duplication. We present a polynomial algorithm for finding such a genome that minimizes ...
